Merge changes
        - to add --onefile and --nofill command options.
        - to presort input files and process the input granules by subsets instead of all together.

The incremental processing hasn't been integrated with the --onefile option.  That will be addressed after the nagg 1.6.2-beta release.

Tested jam, platypus, kituo, gcc and icc.
